Proteins, essential to the fabric and function of the human body, are produced inside cells using genetic information contained in DNA. This article is the third in a four-part series on genes and chromosomes. Proteins are made of chains of amino acids and form the largest organic component of the human body. They are essential not only to its fabric but also to its functioning.
Metrics details. Although such models have been extensively used, the overlap and differences between these models and the implications of the assumptions of each model has not been systematically elucidated. We systematically analyze and compare how different modelling methodologies can be used to describe translation. We define various statistically equivalent codon-based simulation algorithms and analyze the importance of the update rule in determining the steady state, an aspect often neglected. Then a novel probabilistic Boolean network PBN model is proposed for modelling translation, which enjoys an exact numerical solution. This solution matches those of numerical simulation from other methods and acts as a complementary tool to analytical approximations and simulations. The advantages and limitations of various codon-based models are compared, and illustrated by examples with real biological complexities such as slow codons, premature termination and feedback regulation.
These metrics are regularly updated to reflect usage leading up to the last few days. Citations are the number of other articles citing this article, calculated by Crossref and updated daily. Find more information about Crossref citation counts. The Altmetric Attention Score is a quantitative measure of the attention that a research article has received online. Clicking on the donut icon will load a page at altmetric. Find more information on the Altmetric Attention Score and how the score is calculated.
An integrated account of the molecular changes occurring during the process of cellular aging is crucial towards understanding the underlying mechanisms. Here, using novel culturing and computational methods as well as latest analytical techniques, we mapped the proteome and transcriptome during the replicative lifespan of budding yeast. With age, we found primarily proteins involved in protein biogenesis to increase relative to their transcript levels. Exploiting the dynamic nature of our data, we reconstructed high-level directional networks, where we found the same protein biogenesis-related genes to have the strongest ability to predict the behavior of other genes in the system. We identified metabolic shifts and the loss of stoichiometry in protein complexes as being consequences of aging. We propose a model whereby the uncoupling of protein levels of biogenesis-related genes from their transcript levels is causal for the changes occurring in aging yeast.
Protein concentrations depend not only on the mRNA level, but also on the translation rate and the degradation rate. Prediction of mRNA's translation rate would provide valuable information for in-depth understanding of the translation mechanism and dynamic proteome. The prediction accuracies under rich and starvation condition were
Over the last two decades, genomics has been regarded as the most popular and productive research field in biological science. However, the intermediate mRNA transcript may rapidly degrade 1 or undergo alternative splicing 2 , which leads to a number of variable outcomes that renders the study of biological systems more challenging. Unlike ribosomal proteins or enzymes, which are relatively stable, the majority of proteins involved in the cell cycle demonstrate a rapid turnover rate and may function alongside a degradation process 3. As functional products of the biological system, proteins are direct and crucial participants in all downstream biochemical pathways. Post-translational modification PTM is a key step in protein biosynthesis, whereby the addition, folding or removal of functional groups leads to drastic alterations in protein function 4.
Protein biosynthesis or protein synthesis is a core biological process, occurring inside cells , balancing the loss of cellular proteins via degradation or export through the production of new proteins. Proteins perform a number of critical functions as enzymes , structural proteins or hormones. Protein synthesis is a very similar process for both prokaryotes and eukaryotes but there are some distinct differences. Protein synthesis can be divided broadly into two phases - transcription and translation. This conversion is carried out by enzymes, known as RNA polymerases , in the nucleus of the cell.
